You can upgrade the MSDN CRM 3.0 environment to CRM 4.0, but since you will use the MSDN license for CRM 4.0 as well, it will automatically use the CRM Enterprise version. The difference is that you can use the multi tenant feature of CRM. For developing your solution it should not matter though if you are using Pro or Enterprise.
